I would say One sounds naked without the "Do you hear us coming Lord" snippet
For Bono using other artists in his songs, I'd say any of the songs used in Bad, and I thought the inclusion of "Life During Wartime" by the Talking Heads during Discotheque was good- seamless integration and appropriate for the song
i loved THE JEAN GENIE snippet during THE FLY that he did in Sao Paulo Brazil during the Vertigo Tour! my personal favorite because his guitar sounds so cool! yea THE JEAN GENIE! then.... WHERE IS THE FLY!
I feel dissapointed when I hea Beautiful Day without Sgt. Pepper Lonely Hearts Club Band, and Sometimes You Can't... without No Regrets.
It's very cool (at least for me) to add the snippets over the CD
Desire - Lovetown Tour - So You Want To Be A Rock N Roll Star (Bob Dylan / The Byrds) "So Ya Wanna Be In A Rock 'n Roll Band,Gotta Listen Now To What I Say.Just Get Yourself An Electric Guitar. In A Week Or Two You Can Learn How To Play".
Vertigo - Stories For Boys
Bullet The Blue Sky - Boston DVD Show the "Hey John,War Is Over We Don't Need Your Help" speech
/ snippet.

This snippet is just awesome, I made my self-favourite.snippets list some weeks ago and SYWBAR'n'RS is my 3rd!! It's simply awesome!!
Another fantastic one is Help into Vertigo, I really love it. And GetUp,StandUp during Party Girl...
Elevation/Creep was great for us Radiohead fans, even though that wasn't too fantastic a song of theirs. The whole Beautiful Day / Sgt. Pepper's / Blackbird was also awesome. And who can forget the snippets played in Bad at Wembley in '85?
My personal favorites, though, were:
Beautiful Day / Ultraviolet (can't get enough UV)
One / One Tree Hill
The Fly / Daddy's Gonna Pay For Your Crashed Car
and Bullet the Blue Sky/The Real Slim Shady, for purely comedic reasons, of course.
